Miss the timing and the stone goes to waste on an ordinary tile instead of the wall you actually needed open. When a board gets genuinely stuck, three separate tools bail you out: Clear wipes a jammed section, Shuffle reshuffles what's left, and Fire Spell burns through a wall without needing a Spirit Stone at all. None of them refill quickly, so burning one on an early level you could've solved anyway tends to cost you later, on a board where you actually need it.
